why does puppet stop do a puppet run

Why does issuing /etc/init.d/puppet stop conduct a puppet run in the puppet agent isn't running automatically on an agent server? as according to Puppet documentation I thought this stopped the agent running, even though it wasn't I'm unsure as to why this conducted a puppet update.

Can you post the output of "sh -x /etc/init.d/puppet stop" to show it invoking another puppet run? That does seem like an unexpected occurrence when stopping the agent. Do you see puppet agent output as a result of running the script, or how do you know the agent ran when you stopped the service?
