Ive seen this several times now and Im trying to understand whats causing this, my PE master has its pe_repo and other parameters, are set to Delete,

Ive discarded the changes so as not to delete these parameters, but something is setting them to Delete repeatedly.

I dont see anything relevant in puppetserver.log

What do the reports of the previous puppet runs on your puppet master indicate?

looks like its due to my environment settings, I was setting up R10K and changed around my environments, this causes PE master to freak out and remove pe_ classes in the console.

also I think my basemodulepath got changed due to R10K module, i set it back to this, and now the console isnt deleting the pe_ classes anymore

[root@puppetmaster3 modules]# cat /etc/puppetlabs/puppet/puppet.conf
[main]
    certname = puppetmaster3
    server = puppetmaster3
    user  = pe-puppet
    group = pe-puppet
    archive_files = true
    archive_file_server = puppetmaster3
    module_groups = base+pe_only
    environmentpath = /etc/puppetlabs/code/environments
    basemodulepath = $codedir/environments/production/modules:/opt/puppetlabs/puppet/modules
    pluginsync = true

[agent]
    graph = true

[master]
app_management = true
node_terminus = classifier
storeconfigs = true
storeconfigs_backend = puppetdb
reports = puppetdb
certname = puppetmaster3
always_cache_features = true
